Hello Annelies! It would be a pleasure to travel with you, but it is unfortunately impossible!
You need only 1 visa for whole Russia, but you have to say in the application form for the invitation (you can apply for an invitation on the following webpage: http://studyrussian.com/MGU/visa_application.html) in which cities you intend to stop more than three days. Then, you'll have to register in each of these cities. If you stay in a hotel, the hotel registers you without any problem. If not, you have to register at local UVIR's office.
Public transportation is usualy not bad and safe, thanks to the amount of people using them: you are seldom, if never, alone in a bus. Next to public buses, you can find private minibuses going the same way as public buses but quicker and more often. There are verry useful!
